כמו כן, ד"ר מגן עומד בראש התוכנית על חוסן וחידוש דמוקרטי.
מחקריו עוסקים בדמוקרטיה, שלטון החוק, סדרים ליברליים ואלימות פוליטית.
ד"ר עמיחי מגן זוכה פרס פולברייט ע"ש יצחק רבין ז"ל (2003) ופרס "עמית לאומי", במכון הוור, אוניברסיטת סטנפורד (2008).
בשנת 2016 הוזמן ד"ר מגן להצטרף למעגל העמיתים של קרן בוש ע"ש נשיא גרמניה לשעבר, דיכארט וון וייציגר.
ד"ר עמיחי מגן כיהן בוועד המנהל של הקונגרס היהודי העולמי והוא כחבר דירקטוריון בקואליציה הבינלאומית לחידוש דמוקרטי, במועצה הישראלית ליחסי חוץ, ובאגודה הישראלית לחקר אינטגרציה אירופית.
ד"ר מכהן כחוקר המוביל בשני מאגדי מחקר במסגרת תוכנית "הורייזן 2020" של האיחוד האירופי.
